Here's where projects typically run into trouble:
- URL structure differences. Magento lets you customize URLs in almost any format. Shopify uses a fixed structure — /products/, /collections/, /pages/. Every URL that changes without a 301 redirect is a potential SEO loss. For stores with thousands of indexed product and category pages, an incomplete redirect map is the fastest way to lose organic rankings that took years to build.
- Product data complexity. Magento's product model is considerably more complex than Shopify's. Custom attributes, configurable products, bundled products, grouped products, and custom options don't always map cleanly into Shopify's variant and option structure. Shopify also caps variants at 100 per product. Stores with highly configurable catalogs need careful data mapping before anything moves — not after.
- Customer passwords can't migrate. This is non-negotiable: Magento and Shopify use different password encryption. Customer account credentials cannot be transferred. Your customers will need to reset their passwords after the migration. How you communicate this, and when, directly affects post-launch customer experience.
- Extension-to-app mapping. Your Magento store likely has a set of extensions handling loyalty programs, subscriptions, reviews, advanced search, custom pricing, or other functions. Those extensions don't exist on Shopify. Every functional requirement needs to be mapped to a Shopify app or rebuilt as a custom solution — before the migration begins, not during it.
- ERP and third-party integrations. If your Magento store connects to an ERP, WMS, CRM, or any external system, those integrations were built for Magento's API. They'll need to be rebuilt for Shopify. This is frequently the most time-consuming part of the project and the most often underestimated.
- SEO continuity. The technical SEO work around a migration — redirect mapping, metadata transfer, structured data, sitemap resubmission, crawl validation — is not a checkbox. It's a detailed process that determines whether your organic traffic holds through the transition or takes a significant hit that takes months to recover from.
